SSJ Vegito is supposed to be as strong as SSJ4 GT Goku and regular GT Goku was able to fight Rildo, who was as strong as Kid Buu. In DBZ, SSJ3 Goku was fighting evenly with Kid Buu.
Therefore,
GT Goku = SSJ3 DBZ Goku
--> SSJ4 GT Goku = 4000x SSJ3 DBZ Goku
--> SSJ Vegito = 4000x SSJ3 DBZ Goku
--> SSJ2 Vegito = 8000x SSJ3 DBZ Goku
--> SSJ3 Vegito = 32000x SSJ3 DBZ Goku
So we have a SSJ3 Vegito, who is 32000 times stronger than Kid Buu or SSJ3 DBZ Goku, against Bills, who knocked out the same SSJ3 DBZ Goku with a chop to the neck. Since the SSJ God process is a sacred ritual, there is a magic to it and we cannot simply add all of the 6 Saiyans' power levels to Goku's. But Bills is a being whose PL is so great that it cannot even be sensed by Goku, showing that he exists in another dimension. Therefore, even SSJ3 Vegito who is 32000x stronger than SSJ3 DBZ Goku, cannot beat Bills simply because he is at a higher level of evolution. In fact, nobody except a god-tier opponent can win against Bills since no matter how strong Vegito becomes, he will still stay a mortal. There is also a fact that Goku HIMSELF states that a fusion of himself and Vegeta wouldn't be able to defeat Bills.
